The decay of the amount of each peptide is a two steps mechanism, characterized by a double exponential evolution of their amounts: the first one is at least partially attributed to oxidation of specific amino acids, while the second one corresponds to further degradation of the protein. By confronting these results to the structural parameters computed from MD simulations, we were able to conclude that protein parts with increased RMSD are more susceptible to modifications. In addition, involvement of amino acid side-chains in a large number of hydrogen bonds may have a protective effect against modifications. Finally, at the level of individual amino acid side chains we were able to observe that their increased exposure to solvent renders them highly susceptible to oxidative and other modifications like side chain fragmentation.
